Newbie CJ question

I have just started the CJ thing and got a basic question. I have designed my site so that about 95% of the links goto trades. Now when I sign-up with others UCJ scripts etc. I don't want to manually add their link code to my site.

What do you guys do? Do you just go and add it through your sign-up page and that keeps track of the trade.

I am a little confused. I started to use CJPro and will hopefully upgrade soon.

That's what I do, just add the trade through your sign-up page.
